I just went through all the music tracks and the following tracks were indeed missing:
N64 Choco Mountain
N64 Bowser's Castle
N64 D.K.'s Jungle Parkway
N64 Banshee Boardwalk
GCN DK Mountain
Wii Toad's Factory
Wii Wario's Gold Mine
Wii Dry Dry Ruins
Wii Bowser's Castle

So I replaced the songs for those ones. I didn't check 3DS because I already replaced all of them but if there's a song missing LET ME KNOW.
