You can thread our plot starting from the usual lazy Super Mario plot: King Bowser kidnapping Princess Peach. Make it as deep as possible, and maybe add in a plot twist. Add just enough evidence so it isn't an ass-pull or too obvious.

And don't even think about demonizing someone you hate by sticking a caricature of theirs into the story to help Bowser.
