How about a lakitu update? When you are going from one checkpoint to the previous one, that will trigger to have his "X" Flag. Can it also work for custom tracks as well? Also, instead of the screen going black when you fall, how about a lakitu animation pulling you back up like in the SNES games? Or if that's too much to ask, how about the screen goes dark, and then when it lights back up, lakitu is there holding you on his rod, and then places you back on the ground!
He should also do the X flag thing if you skip a checkpoint. Speaking of skipping checkpoints, how about if you do skip one, Lakitu places you at the last checkpoint you crossed that was in the correct order. It'd only really matter on a couple base game tracks (Lakeside park is the only one that comes to mind), but would be useful for the custom tracks.

I can see that you really like thwomps. The only things I can complain about is that the water section on Rem's Canyon is painfully slow, and there's a rail on Thunderstorm Stronghold that doesn't work; there just isn't a rail node there. Other than that, I can tell you put a lot of time and effort into it and it pays off. Can't wait to play more of your tracks!
