Sonic's Green Eyes Problem

I know that in 1998, Sonic had a design change that is now Modern Sonic, but I'd like to know if it's canon. There was a comic book showcasing how Sonic could've got his green pupils, but most of the comic books aren't canon. This is why I don't talk about Modern Sonic that much. Is there an explanation for this?

I'm not that much of a sonic fan, but I do have 2 ideas. Either the resolution of the older consoles weren't able to show his green eyes, or...
the chaos emerald in the sonic games (as a few theories say) is what partly gives sonic his speed powers. If this theory about the chaos emeralds is true, it could be possible that, over time, it also changed something else (the same color as the emerald) - his eye color. In the earlier games, his eyes are a darker color because he had only a few times come into contact with the emerald.
That's the best theory I could come up with.
